One of our customers running XanApp 6.5 had the same issue. What is working for them now is a fairly straight forward process. I found that the Shockwave error is not from the Shockwave plugin, but rather Chrome's built-in Pepper (PPAPI) Flash plugin. So basically, I needed to disable Pepper Flash, and install the external Adobe Flash.
Install Adobe Flash for Other Browsers
From the desktop of the Citrix servers run install_flashplayer12x32_mssd_aaa_aih.exe
Available here as Flash Player 12 for Other Browsers after selecting your OS http://get.adobe.com/flashplayer/otherversions/
Add the following command line switch --disable-bundled-ppapi-flash to the Application location properties. Their's looks something like this now.
